Just to make sure I understand how this works.
If I start a campaign with Rookie level Digimon, and they begin to gain experience, say 10 experience (DP), then they evolve that means that they would build the Champion form's base stats using the 40 DP that Champions get starting out, then the advancement rules would be applied. All bonus DP spent on stats on the Rookie form would be applied to the Champion form, then the Champion form would use the same amount of Bonus DP on Qualities as the Rookie form. So if the Rookie used 5 DP on stats and 5 DP on qualities, then the Champion form would start with the same raised stats and 5 Bonus DP to spend on qualities, or would it start from scratch with no Bonus DP?
That's the way it seemed to me in the rules, but I just wanted to make sure. It seems that by the time you reach Ultimate and Mega then the amount of Bonus DP built up will make your Digimon way stronger than the base numbers, so the GM would need to take that into account when building encounters.

I think you can redistribute Bonus DP however you like for each stage. Since digimon can vary so much between stages, it would be weird if you invested all your DP into offense, only for the next stage to be a support digi like Marineangemon or something.

Bonus DP remains the same between stages.
If you apply 5 Accuracy and 2 Damage to your Palmon through Bonus DP, all other stages gain the same bonus of 5 Accuracy and 2 Damage.

A GM will indeed have to factor in extra DP when it comes to making encounters, that's part of why I invented the +X template for later game encounters which are planned early game (page 71).
